Hammers boss Sam Allardyce selected a strong squad for the trip up the A12, with summer signing Adrian in goal and veteran Romania defender Razvan Rat in the XI, although England striker Andy Carroll is still not fit from a heel injury.
Colchester named on-loan Chelsea youngster Daniel Pappoe on the bench, while former Irons youngster Freddie Sears started in attack alongside one-time Premier League frontman Clinton Morrison.
West Ham were gifted an early lead on seven minutes when United goalkeeper Mark Cousins' clearance bounced back into his own net off midfielder Cole.
Colchester responded well to going behind. On 21 minutes, Adrian, signed from Real Betis on a free transfer, saved a snapshot from Morrison, the former Crystal Palace and Birmingham striker.
The hosts were almost level when Gavin Massey cut inside from the left and curled a low shot just wide.
West Ham midfielder Matt Taylor played in 18-year-old striker Elliott Lee just before half-time, but Cousins was out quickly and produced a smart stop.
Centre-back Collins did make it 2-0 at the start of the second half when he headed home Cole's corner on 50 minutes.
With 15 minutes left, substitute midfielder Jack Collison had a close-range effort saved by Cousins.
Ibehre's goal with a powerful header from a right-wing cross by Tosin Olufemi proved the last action of the match.
The Irons, who kick off their Premier League campaign at home to newly-promoted Cardiff on August 17, are now set for a training camp in Germany which includes games against Mainz and Hamburg.
Manager Sam Allardyce said afterwards he feels his squad are sharpening up nicely ahead of the new Barclays Premier League campaign after recording the latest win.
The match was a fourth straight pre-season win for the Irons, who will now head out to Germany for a training camp and matches against Mainz and Hamburg as preparations step up for the first competitive action at home to newly promoted Cardiff on August 17.
'It was a good workout for us, because Colchester are a couple of weeks ahead of where we are with their season starting earlier, so you would expect we would get a physical game,' said Allardyce.
'Our only disappointment was conceding a goal in the last minute.
'The wins, draws or losses mean nothing to what the season will entail, whether you win them all or lose them all, it means nothing to what the first (league) game will be.
'What is the most important thing is that on the 17th of August, everyone is 100 per cent fit, not 90 per cent or 95 per cent, so that they hit the ground running and we can get off to what we hope can be a fabulous start to the season, like we had last year.
'We are looking very good, even at this early stage, so I just hope we can keep it up in Germany.'
If all goes well, Allardyce is hopeful the £15million former Liverpool man Carroll could be back in action ahead of the first international break.
He said: 'Andy is still recovering. He has got four weeks or more to go before he starts full training. His rehab is going pretty well at the moment and will be joining us in Germany, and hopefully he will be available, as will George McCarthy, as quickly as possible
'I hope it will be before (September) for both of them, but being fit and being ready to play are two different things - they may be fit from the injury, but they are unlikely to be capable of playing straight away.
'If we are going to put our lads through six weeks of preparation and then Andy gets fit with two days to go, you would not expect us to play him, would you?'
Allardyce hopes to bring in 'at least one more' new arrival before the transfer window closes.
West Ham are considering an appeal for a work permit for Colombian striker Duvan Zapata in a £6.8m deal from Argentinian side Estudiantes.
'It is whether we think we can get the work permit through, that is the problem,' said Allardyce, who knocked down suggestions the club were looking at moves for West Brom midfielder Graham Dorrans and Liverpool winger Stewart Downing.

West Ham continued their pre-season campaign with a win over League One Colchester at the Weston Homes Community Stadium.
Joe Cole and defender James Collins were on target at the start of each half for the Barclays Premier League side.
Substitute Jabo Ibehre headed in a stoppage-time consolation with a powerful header.

Joe Cole and James Collins were on target as West Ham beat Colchester United 2-1 in a friendly at the Weston Homes Community Stadium on Tuesday.
The Premier League outfit played most of their first team squad at one time or another throughout an entertaining 90 minutes.
Always the classier, West Ham deserved their victory but U’s fans had plenty to cheer and finished the night on a high when Jabo Ibehre headed home a 90th-minute consolation.
There was a great atmosphere in the ground, aided by thousands of Hammers fans on a sultry evening.
An early foul on Gavin Massey by Mo Diame came to nothing, but in the sixth minute West Ham took the lead.
Mark Cousins in the home goal made a real hash of trying to clear his lines and as Joe Cole buzzed about, it was the West Ham and England midfielder who was hit by the keeper’s clearance, the ball trickling into the net.
It was an embarrassing goal to concede for the U’s and was met with ironic cheering around the ground.
After the restart, Elliott Lee turned well before being tripped and Marcus Bean had a 30-yarder that flew straight at Adrian in the visiting goal.
West Ham were knocking the ball around well, with Diame especially prominent, however, Clinton Morrison forced a good save out of Adrian on 21 minutes and James Collins then blocked well as the U’s settled.
Mark Noble was working hard in midfield for the Hammers, but Colchester were giving a decent account of themselves against good opposition.
Massey was lively and he cut inside Collins before just curling a shot past the post on the half hour.
Cole then almost put Guy Demel in, but Cousins was out sharply and then atoned for his earlier howler, saving well with Lee was clean through.
Collins blocked a cracking Freddie Sears effort and Bean won the U’s first corner in the 40th minute.
The second half started in almost the same fashion as the first, as West Ham scored their second.
An inswinging corner from Cole in the 50th minute was met by Collins at the near post and his deft flick found its way into the far corner of the net.
Tom Eastman cleared well, but it was West Ham who were enjoying the better of the second half.
Matt Jarvis in particular was getting much more into the game out on the left.
Cousins may have been the villain of the piece at the start of the game, but he now kept the score down with a plethora of saves, including one double one from Jack Collison and Pelly Ruddick.
The U’s continued to work hard and this was a good work-out for both sides.
Cousins was by far the busier keeper however and he dived at the feet of Collison in the 85th minute.
Claims for a U’s penalty fell on deaf ears after the flying Sanchez Watt was wrestled to the ground by Dan Potts.
But the U’s fans enjoyed something to cheer about when Ibehre notched a goal in the final minute of the game.
Big Sam is key for development
Big SamAs we coast through this period of preparation, adjustments and changes at West Ham United prior to the start of the new season. I decided to focus on how managers can have such a large role to play in a player’s development.
Last season Big Sam decided Premier League safety was more important than choosing to introduce players from the youth ranks, into the first team. Something I believe many of you would have chosen to do too.
Now that our Premier League safety has been confirmed and we prepare for the upcoming season, you can’t help but wonder if Big Sam is contemplating testing some of the youngsters in the top flight.
After seeing the likes of Leo Chambers and George Moncur selected for a bench role on a couple of occasions, many believe either of them could be the next player to break through and join the likes of Jack Collison, Mark Noble and James Tomkins in the first team.
I personally believe Big Sam will experiment more this season and we could well see more of the young Dan Potts at left back, whilst being joined by the return of Ravel Morrison.
Last season, Morrison was loaned out to Birmingham City where under the tutorship of Lee Clark, it appears he has blossomed and started to show the right attitude to match his potential, after scoring in both pre-season friendly’s so far.
How often do you see a player perform terrifically for one manager, yet as soon as they move clubs or their current club changes management, their performances drop and they appear half the player they used to be? It happens all the time in football, right from grassroots all the way to the best leagues around the world.
A prime example would be Carlton Cole and when he played under Gianfranco Zola during his time as manager. Cole put fear in the defenders eyes and at times looked unplayable. However, under the likes of Avram Grant and Big Sam, he just could not do it on a regular basis.
Players need a manager that can motivate, criticise, inspire and teach them things in a way that is right for them. I’m sure Big Sam has these traits as he proved when he brought through Phil Jones at Blackburn (now look where he is). It comes down to whether or not he decides to put his faith in the youngsters and unproven players as such and let us Hammers see our club polish a stone and witness the rise of a diamond.
With new signings joining the current crop of players at Upton Park, I anticipate seeing them develop under Big Sam and his backroom staff. I hope that amongst the players in the side, somewhere, we can find ourselves a talisman and see a player grow under the guidance of Big Sam.
